Separating out VAT sales from non-VAT sales

I sell online globally. Shopify periodically bundles together all the sales revenue and pays it into an account. Is there an easy way to separate out the VAT from non-VAT revenue before / during this process else I'll end up paying VAT on all of it.

No, this is not possible. If you're using Shopify Payments then your payouts will be deposited into a single bank account and they cannot be paid into multiple accounts.
