Shopify invoicing when order are marked as paid without any associated transaction

Hi,

I am creating a shop where I would like to mark orders as paid without leveraging Shopify for transactions.

So, I would like to understand how my invoices would be generated and at what frequency. Also, is there a way, I have an option between invoice getting raised vs my card being used for same charge.
