There isn't a way to add a handling fee directly to the transaction or order itself. However, if your store uses calculated shipping rates, then you can add a handling fee by marking up or discounting the calculated rates. Here's a screenshot of the Handling fee section when adding or editing calculated rates:
If your store uses flat rates, then you'll need to add the handling fees directly to the shipping rates. So that your customers are aware of the handling fee, you can indicate that the handling fee is included with the shipping by using a Custom rate name.

Hi @lwaziG
While you can't yet add a handling fee directly, you can include in in the shipping configuration in Shopify. Another workaround would be to use an app such as CartBot to add a product "Handling fee" which would then just get auto-added to the customer's cart when they purchase a product.
