Shopify Flow is an ecommerce automation platform that enables you to automate tasks and processes within your store and across your apps.
Right now Shopify is sending the shipping confirmation email to customers once I pay/fulfill an order on the back end with my 3pl. But Once I pay the order to them they have 1-3 days processing time before they ship it. So I want to add 1-2 days delay to the shipping confirmation email. Basically I should fulfill the order on the back end and then the customer receives the shipping confirmation email 1-2 days after that. This way I will somewhat account for the processing time of my partner and customers won't be confused as to why their order hasn't been shipped when they received the shipping confirmation email.

You may want to checkout out our Zapiet - Pickup + Delivery app - where you can also enable shipping as an option on your cart page.
You can enable the date picker and set up your shipping days to allow your customers to select a date for shipping before they check out.
You can decide if you would like to use this as a date when you'll ship the items, or when they'll arrive to your customers.

Yep, my goal is not preventing the initial shopify shipping confirmation email, but simply delaying it for 1-2 days. I think it’s the simplest solution for my case. It’s another thing if it’s possible haha. Can’t shopify flow enable my to do this? Or I was also thinking of creating a custom email template through my esp and requesting to make it a transactional message and put it in place of the shipping confirmation email.

You can add our Zapiet - Pickup + Delivery app's widget information to Shopify's email notification (we have a template), that way your customer's will have the information selected on the widget on the cart page...so the shipping date would be included.

Make sure to file feature request directly with shopify support for controlling notifications, or disabling them.
The choices are limited as there's no setting to turn off the Shipping-Confirmation notification, or settings/system for orchestrating notifications by merchants.
Afaik the current minimum approach is to customize the shipping notification template to be extremely clear about the process and that this initial email is more of a glorified post-order-pre-shipping-is-being-prepared-but-not-sent-yet-pre-confirmation; 😷. Such as having a step-process indicator table|list|graphic.
I.e. not to be confused with the Out for delivery notification.
