New Custom App feature does not work with Script Editor the same way our Private App did

We're having issues with Shopify scripts when the web checkout url is retrieved from the Storefront API using our custom app. We have several other stores with the exact same features but they all have private apps - this new store we made only had the option to add a custom app, and we are not seeing our custom scripts get applied to checkouts. This is the only storefront out of the 7 that we have that is having this issue and the only difference we can see is that we had to create a custom app. Is this a known bug? Are there any workarounds? Could we get the private apps reenabled for this storefront so we are unblocked on our production release?

Seeing the same issue with scripts not being applied for saleschannel apps.
