Category metafield disconnection

After linking variant option to category metafield (in my case it was color), everything worked ok, but upon updating products via CSV import (updating for example only related products or some other metafields) the connection between variant option and category metafield breaks. When exported products still have correctly assigned option values and option linked to handle, but there is no apparent connection and when reviewe the product page the swatches do not work either.

Check CSV import settings and format.
Ensure metafield and variant option configurations are correct
Re-link metafields if required
