How do I figure out shipping rate for an Auto Parts Shopify Store?

I have been busy working on a Shopify store and can't seem to figure out the shipping rate. It isn't the same as the flat rate and all on their WordPress site. Why is this part so confusing? I can't migrate what they had onto the Shopify store because everything is so different with pricing and all. Does anyone have any tips on this?
