Lighthouse github action with injected app code

I'm trying to get the lighthouse github action to run properly. The issue with this action is it runs on a development theme, which does not contain a lot of code from apps, which we do not version control, because it's injected to the liquid on non development theme. Obviously not having all the apps being tested makes lighthouse pretty useless to us. I'm looking for ways around this. Any ideas?

I've considered possibly downloading the current published theme, copying the new code over it, then running lighthouse on that. But I'm not even sure if that's possible, and if so, it means any deleted code will not be deleted in the lighthouse run.
