I have enabled ordered notes within Theme » Customize » Settings » Cart » Enable Order Notes, and the option to add order notes appear on the cart page, but when they are submitted they are not being registered for the order. In the upper right corner of the order panel it still just reads "no notes from customer".
Notes are not mandatory to fill prior the checkout, therefore may be your user don't know that information is must to process the order.
You can amend the code to make the notes field mandatory.
Hello, we have run multiple test orders where we have added gift notes but they are not coming through. We have confirmed this.
In that case, your theme might have some code issues, please share your URL to diagnose.

Since we don't have your theme unable to check the flow as every theme has a different code structure.
