Refresh Theme collection pages not completely populating

Working with the Refresh Theme, we are running into an issue were collection pages are not "filling up" before creating 2nd and 3rd collection pages. The first collection page will have 1 or 2 empty slots for items at the end of the page, but there will be a 2nd collection page.

We've tried:

- downloading the latest liquid code for that theme's collection page from github

- changing the items per row and items per page setting
