Getting the same error, seems like an issue with cloudflared connection maybe. https://github.com/Shopify/shopify-app-template-remix/issues/837 It's completely blocking development, even on a fresh install.
Sorry to resurrect, but have you figured it out? I too can't access custom .env variables in my configurations, it's almost as if they're overwritten/cleaned by "shopify app dev" command, which then added the SHOPIFY_ vars.

I managed to fix this by awaiting `registerWebhooks` in `afterAuth`. It comes with this issue from the official template, but the await seems to fix it. Spent 2 hours debugging...```afterAuth: async ({ session }) => { await shopify.registerWebhook...
