I have the same question!! Why has Shopify not responded as this question was posed back in July? 
I know this is off topic, but from one frustrated QuickBooks user to another. We just changed to Wave Accounting. Free, unless you use their payroll and invoicing and even that is inexpensive. So far it is so much easier to use.

We are having the same issue. However, the same POS app on my phone shows the products that are missing from our main POS, so it’s not that the correct boxes aren’t ticked.
