I asked Boost yesterday if deleting the app would fix the problem and they said no as the pages still contain the noindex tag. This is far from my area of expertise so would love to know if you think otherwise.  

We are having the same problem. In our case it is being caused by Boost Product Filter and Search app. They are blaming Shopify for it, saying they have made changes that have affected their code. 

We are having the exact same problem. Boost have admitted that it is their app causing it but are blaming Shopify for changing something that is affecting their code. Deleting the app won't fix the problem either because the code will remain.
