I am using the Marketplace Connect app to publish products to Amazon.
As the price of Amazon products I set the price of Shopify, but I have a problem when on Shopify the price is discounted. I would like the app to use the original price (Compare at price on Shopify) for Amazon. Is there any way to solve this problem?
In my opinion there should be an option to use the original price or the discounted price.

While there is yet to be a means to directly reference the Compare At Price for pricing, you can consider using Price Operators instead:

Alternatively, you can input the desired Amazon prices on a Shopify metafield, and use Mapping to reference that field instead of the products’ Price field on Shopify:

Also note that the app can read your products’ Tags on Shopify, so you can utilize this feature to easily determine which items are marked down.
