I need to send the user an email with instructions as soon as he places an order, or with a slight delay. Unfortunately, the Shopify Email app is not suitable because it only sends automated emails to users who have signed up for marketing. Thus, part of the client base does not receive notifications about how to work with the order (even if this checkbox is preset, some clients uncheck it).
What should I do in this case?
Editing the standard customer order notification is not an option. There is too much information in the email. I clearly need a separate email that would be sent regardless of the subscription to marketing mailings on the site.
You would need a third party email service, some email-service automation plugin, or a shopify app.
For automating sending emails see the mechanic app which could also generate PDFS of the instructions as files or attachments.

Alternatively build the information into the customers account experience on the website for the online-sales channel with theme customizations, or pages and content-gating/access-control apps or theme customizations.
