Is there any way to use flow to apply a discount code (for free shipping) to an order created over $100 by a customer in one certain company (a B2B customer)?
If not is there any other way to do this without paying for an app?

I have already created a free shipping discount for this particular company but they do not want to apply it manually to each order when they create it.
Is there anyway to automatically apply it to the order on checkout?
Shopify does not have a function like that in default 
Is there nothing in Shopify Plus?
Otherwise what apps would you recommend for this?

We can custom code in theme whenever company people signing coupon will applied automatically.

You can do this using our app ShipMagic (which is free currently.). However, you do need CCS enabled on your store to make the app work.

Yes, this is a common issue, and why our team have recently built Advanced Free Shipping.
Our app will allow you to create custom Free Shipping Rules, such as offering free shipping to particular customers (via their email, or even by customer tag). Importantly, our app even lets you choose which Shipping Method is Free, whilst leaving other methods at their regular price (rather than making all shipping free!). Better yet, theres no need for confusing Scripts or Carrier Calculated Shipping.
