We are also having the same issue. Seems to be a Shopify glitch.

Our workaround was to go into the product and click manage channels, add all, save.

Have to do it one by one…

Another workaround is click bulk edit > add appropriate columns > select whole column and tick the box. If you click the ‘…’ and then add available channels it won’t work.
