I have large but light products that stack, and the shipping rules are already a little complicated. They are currently set with flat rate zoned shipping ($50) no matter how many units are purchased. Material Manager is able to do this. It would allow you to enter each of your units into the app as a raw material. Then you can create a product in Shopify for each bundle size with a unique SKU. You would link each Shopify product/variant to the raw material specifying how much it uses. When each product is sold it will deduct the appropriate amount of inventory from the raw material and then update all the other linked products.
To create a bundle with unique SKU, try Shopify Bundles (Shopify developed their own bundle app). You can edit the SKU of each variants, like normal Shopify products. See my attached screenshot below:
