We are running a distributor business here,
Thus we have :
1. SKU code by our suppliers
This also shows on the product label, and invoice.
and customers will search for this code on our page.
2. Register code on our management system
it’s only used on our system
and doesn’t print on the product label.
3. Barcode
Our issue is that the management system we use has to add this register code to the Shopify SKU column, otherwise it can’t connect with Shopify.
if we do so there is no place to register the actual SKU code.
Can I add another code or should I put the SKU code in the title??
(but in this case, it won’t show on the invoice >_<)

I think you can use Barcode to connect with Register code. I believe there will be option in your management system to select column name. If not, you can just change to Barcode from SKU

We are using "next-engine Japan " here in Japan.
and their guideline says they only support links by their registration code. (the 2. in my first post)
after a call with their customer support,
there is no other solution or update plan in near future.
Our team is now considering using another app to link both systems by the SKU or Barcode.
or if there is another way to add additional code to the products at Shopify?

Yes, another way is achievable by code modifying!
In the code, you can replace variant.sku by variant.barcode
[put supplier SKU code in barcode field]
