The permalink URL that we can create with Buy Button will only work with my myshopify.com domain. It won’t work with my custom domain which my myshopify.com domain redirects to. Is there any workaround for this?

not sure with the buy button, but you can use Checkout Links to create supercharged permalinks with ease. It will definitely work with your custom domain and you can also add a lot of other stuff like custom discount, tracking etc to your permalink.
