Collections are saying "This collection is empty"

I just realized that almost all of my collections are showing “This collection is empty” when you navigate to the page from the main menu. There are a few collections that are showing 1 or 2 products, but I can’t figure out why a few are showing limited products, and most are not showing anything at all.

I have checked my admin to make sure the collections are set up correctly. When I look in the collections, they are all showing the products that they are supposed to. I am confused why the correct products are showing in the correct collections, but they are not showing on the collection page on the site.

I am using the Warehouse theme, and the site is:

The collections look fine to me. I browsed through several and saw they all had products in them
