I would like to customise Shopify’s native cookie banner. I’d like to remove the “decline” button and keeping only the “accept” and “manage preferences” buttons. Visitors don’t have enough knowledge about cookies and most of them click on decline. I don’t want to remove it completely it may appear when someone click on preferences.

Totally get where you’re coming from. Many visitors don’t fully understand what the “Decline/Reject” button does and end up clicking it out of caution, which can hurt your tracking and analytics setup. However, you can’t remove the “decline” button, this will be seen as “dark pattern” as in you’re being deceptive in the options you’re offering. Your users need to give their consent, and you need to give them the option to opt out. We have been using a free cookie banner called Ketch for our website, and we’ve liked it in terms of ease of use and brand/styling in case this helps.
