I have deactivated my Shopify Store But it is still linked to my website.
Could you please advise me on how to unlinked my website?

I assume you are referring to the Custom Domain for your store? If not please provide further details to help you out further.
If It is in regards to custom Domain, This will depend on the type of Domain you have whether it was one purchased through Shopify or a third party provider like godaddy or any other.
For Shopify purchased domains, as you have already closed out your store you will need to reach out to their customer service team for them to provide temporary access to transfer the domain somewhere else.
If you purchased your domain through a third party provider, you should be able to access your domains DNS files through your provider and remove the Cname records and A records so they no longer point to your Shopify store.
