If you want full control with your manual catalogue, you’ll need to:

  • Remove the Facebook & Instagram sales channel in Shopify.
  • Disconnect the auto catalogue/shop in Meta Commerce Manager.
  • Set up a new shop manually in Meta and link it to your manual catalogue.

Just keep in mind: once you remove the sales channel, Shopify won’t update your products on FB/IG anymore - you’ll have to do it all in meta.
