Do different checkout methods prevent bulk discount apps from working?

I have Paypal and Shop Pay enabled on my shop in addition to the standard Shopify checkout. I like it this way; gives my customers their preference of checkout and I find that all three are used pretty often by my customers.

I also have an app installed that does bulk discounts, for example buy 2 get X% off, buy 3 get Y% off. A customer just alerted me to the fact that the discounts don’t work if they check out with Shop Pay, and the dev confirmed and said it’s the same for Paypal. It’s unacceptable to show a customer a discount in their cart page and then to remove the discount when they check out, so I am looking for a replacement app. But while I do that, I think I should ask because I know shopify sometimes has “rules” about what checkouts can do.

So my question is, will all discount apps have this problem? In other words, is it Shopify that prevents discounts from being applied depending on how the customer checks out, and no app will be able to overcome it?
