We have a physical store, and often have to place an order for an out of stock item on POS, but ring it together with other items that are in-stock (e.g. the customer needs 5, we have 4. They walk away with 4, and need to special-order 1).
We have a few roundabout ways to separate in-stock vs out of stock products on each transaction, but they are usually too manual for the volume of business we do.
It would be amazing if shopify could make a way to select items within a purchase that were out of stock and need to be fulfilled separatetely. I understand that we can make two separate transactions, but that comes with some limitations, especially when it comes to bulk discounts and tiered pricing. We love the “Pickup all items” and “Ship all Items” feature on POS, but would ideally like for it to work for individual line items in the purchase.
PS- we have even worked with a shopify expert to develop an app that allows a “mixed cart” feature. But unfortunately, as soon as payment processes, Shopify’s standard workflow automatically marks the items as fulfilled, instead of leaving the special order items unfulfilled. The only way around it is, again, implementing a manual workaround.
Yes, this should be possible with a custom app, but it would likely be a workflow workaround rather than a full native POS override.
The app could let staff mark specific line items or quantities as “special order” in POS, then after checkout split the fulfillment order and place the out-of-stock quantity on hold/unfulfilled. The main limitation is that if Shopify POS automatically marks the full order as fulfilled immediately after payment, the app may need to correct the fulfillment status after the order is created, because apps may not be able to stop that native POS behavior before payment completes.

I understand the workflow you’re trying to achieve and unfortunately this is currently a limitation of Shopify POS.
At the moment, POS treats the fulfillment method at the order level rather than allowing different fulfillment methods for individual line items within the same transaction. As a result once the payment is completed Shopify’s default workflow marks the eligible items as fulfilled making mixed in store pickup and special order scenarios difficult to manage.
Your current workaround of creating separate orders is the standard approach although as you mentioned it can interfere with discounts tiered pricing and the overall customer experience.
Since you’ve already explored a custom app and are still being limited by Shopify’s native fulfillment behavior this appears to be a platform limitation rather than something that can be solved entirely through app development.
I would recommend submitting this as a feature request to Shopify as support for line item level fulfillment selection in POS would benefit many merchants with mixed carts and special order workflows.
