Does anyone know a way to manipulate the code of the ‘featured collections’ or the ‘you may also like’ blocks so that they will only show in-stock items?

You can try adding a conditions on your Collections.
Example:
Set Inventory Stock is greater than 0
It should only show in Stock Items on that collection.

That would do it but is there a way to allow out-of-stock items to still show up on my normal collections page with the ‘out of stock’ label but just not have them show up on any ‘featured’ or ‘you may also like’ boxes?

As far as we know, that is the only way to remove out-of-stock items on Shopify built-in features but if you are interested on using Third Party App, these apps have free plan but with very limited features.
