We have purchased a thousand ISBNs but we’re running out fast if we give a unique ISBN for every variant in our catalog (like a red apron versus a blue apron). Similarly, when we have a manufacturing defect, we sell those slightly imperfect materials at a discount but we don’t give them an ISBN. How can we manage the need to have an ISBN for every product when we have a large catalog with variants?

If you are the manufacturer, you are not required to purchase GS1 barcodes. However if products that are defective or not, should still have the same GS1 barcode.
So you have the option to not assign barcodes, if you are the manufacturer. There is no ranking negativity.
