The store is running a sale. The disounts are set up by collections. Some collections are 50% off and others are 60%. When a customer buys an item from a collection that is set to give an automatic 50% off along with an item from a collection that is set to give 60% off, shopify will not allow the 50% off item and only allows the 60% discount to go through only on the item in the collection set for the automatic discount.
Does anyone know why, or how to make the two different discount percentages work together?
Have you tried using the “Combinations” settings in the discount editor? You should be able to combine product discounts. However, if one of the discounts is an order discount, it can only be combined with a shipping discount.

I created two automatic discounts for different collections in my test store to double check, and this will work. Here are some screenshots of my setup so you can compare with your own:
Is there any overlap between the collections that the discounts apply to? For example, if the same product is in both collections, the system will apply the best available discount instead of applying both.
