How can I remove my Visa card from my account

The credit card can not be removed from your account in the admin it can only be replaced, this is because Shopify requires a valid billing method to keep the account running.
Do you wish to replace the card or cancel your store? If you need help with removing the card then our Accounts team can help with that. You can reach out to live support here, and follow the prompts to access support.

if I deactivate my Shopify store will the card on it be free of charges?

If you decide to deactivate your store then any due invoices will be need to be settled on the finalization page when you cancel your store.
