The option to checkout via Facebook Pay is now appearing in the checkout process on my website. I’d do not want that as a checkout option.
How can I remove that while still maintaining my shop catalog on Facebook/Instagram?

This is a great question, and I am happy to help you with this!
Facebook pay is automatically enabled if you have onboarded to a U.S Shopify Payments account.
It is only then visible to buyers inside the U.S. with a U.S. IP address. If you would like to remove this option, then this can be switched off by going to:
Settings > Payments > Shopify Payments - Manage > Wallets:
Even if you disable this Facebook pay wallet, then it will not have any effect on your Facebook shop or catalog. In case you ever need it or decide to enable Facebook Pay again, here is our help center doc on this very topic!
