We are using Shopify to create and print shipping labels
The issue when we have to divide the same shipment into boxes. How can we print labels for multiple boxes related to the same shipment?
creating a master label with other related labels instead of creating many shipments. Since there will be a diffence in cost.

Using a third-party shipping app could help you accomplish this. An app called Shipstation has this sort of functionality. They also have a help doc here on creating multi-package shipping labels. If there is anything else I can help you with, please let me know.

As @Dirk mentioned, Shopify doesn’t support Multi Package Shipment (MPS) by default. You’ll need an app for this.
Another option is PH Multi Carrier Shipping label app, which has MPS capability and integrates seamlessly into your Shopify store admin.
Another potential solution (which will likely be more cost-effective) is Starshipit. I’d recommend checking it out if you are considering taking on a shipping solution.
