My Shopify (ShopPay) gateway is no longer live and currently only using Paypal as a gateway while new payment gateway is being installed. I have a customer who wants to send a product back and I am happy to give her a refund. However, she purchased through shopify payments. How do I refund her? Will shopify just add the refunded amount to my subscription as they did with transactional amounts or is there another way.

Great question! When issuing a refund to this customer it should still deduct from the account originally used when the customer paid you for the order. Even if the gateway is no longer active on your store, the information about where the money was deposited is stored within the order. If for any reason the refund cannot be deducted from the original account you may see this as a fee on your billing cycle instead.
