Although our primary currency is net to NZD (our business and banks are located in New Zealand) we are receiving both Shopify and Paypal payouts in the currency used by the customer. Is there a fix?

This is a great question! If you are using the [Shopify Payments gateway and can confirm that the store address and banks are located in New Zealand. It looks like NZD is a supported currency, you should be able to change your payout currency by managing the Shopify Payments gateway. You can manage the gateway by navigating to Settings > Payments > Manage (Shopify Payments) and selecting the Change bank account option. I took a screenshot from my test store to show you the section I am referring to:
