A customer applied a discount that should have only been able to be used once. How can I request the additional payment from the customer?

To ensure that a discount code can only be used once you need to set a limit on it as per this guide. Here are the main steps:
In terms of requesting additional payment from your customer, you could try reaching out to them by email to explain the issue. If they are sympathetic to your mistake, they may accept submitting a second payment. To do that you could send them a draft order that would include a checkout link for them to pay the difference.
