I’ve never performed such a transfer. But about a year ago I’ve migrated my store to Shopify with the help of an automated tool Cart2Cart. I’m pretty happy with the migration outcome and my store works perfectly well. Maybe these guys will help you deal with your issue as well. As far as I know, they do all kinds of migrations and offer a bunch of extra services. So, I’d recommend you contact them directly and ask if they can offer any solution.

Funny thing about this post, I just did migration with you and was told only way to migrate gift cards was if you had shopify PLUS.
