So here’s my problem. I set product based shipping rate for some of my products. Today, a customer added not one but 2 same products in the basket and it only applied shipping cost for one instead of two. I thought Shopify would automatically calculate the ahipping rate (in my case shipping cost should be doubled) if someone adds more than one of the same product in their cart.
Any suggestion?

As i have understand your concern but the shipping will not calculate untill there is not any product to the checkout and when the user add to the cart page.
As i will suggest there is one app that is called Shipping rates by zipcode that is very better to help you to create the product based shipping . As it has another good features related with the shipping.
There has been products in the cart and customer came all the way to the checkout with that 2 products, I can see that from abandoned checkouts. I also do self test.
