Yes i think you can multiple shopify store with xero. For example i am using cloudify shopify xero app i am using two shopify stores connected with xero account. They help me to setup with free cost. Good support form cloudify.biz team. their app also help me to reduce my manual errors and improves my bookkeeping efficiency
