First, be aware in the future shopify may be increasing the variant limit from 100 to 2,000 that may facilitate offerings like this WITHOUT apps; though it’s not clear if options will increase past the current limit of 3.
Until that happens,
This can be built as theme customizations or in tandem with personalization-apps, kit builder apps, or b undle-apps , or even up sell apps that have customizations/api features.

I have made a feature somewhat similar to this but I will admit the reference you shared is much more advanced because my code is more of a better ui but the reference one is much more dynamic when it comes to calculating the price according to the products selected.

Or just see the second section on the homepage.
You will see cards on click of which a popup opens and you can select and remove products from different collections, implicating a product bundle.
And if you check on my dev store for the product “date just” you will see that I am trying to build a live product configurator but it has its limitations as well especially when coming to dynamic pricing, ignore the styles for now.
