Help! I have a general shipping rate that has all of our products, and then I have a custom shipping rate that contains products with shipping restrictions. How do I make it so that the shipping rates do not double if our clients have a mixed cart with both products?
To prevent the shipping rates from doubling when a customer has a mixed cart with both products, you can use Shopify’s Shipping Profiles feature to create separate shipping rates for products with shipping restrictions.
Here are the steps to follow:

Create a new Shipping Profile: Go to your Shopify admin and navigate to Settings > Shipping and delivery > Shipping Profiles. Click the “Create shipping profile” button and give it a name that reflects the products that will be included in this profile.

Add the products with shipping restrictions to the new Shipping Profile: In the new Shipping Profile that you just created, click the “Add products” button and select the products that have shipping restrictions.

Create a custom shipping rate for the Shipping Profile: With the products added to the new Shipping Profile, click on the “Add rate” button to create a new shipping rate. Give the rate a name that reflects the shipping restrictions and set the price accordingly.

Edit the General Shipping Rate: Go to your Shopify admin and navigate to Settings > Shipping and delivery > Manage rates. Edit the General Shipping Rate and set it to only apply to products that are not included in the new Shipping Profile that you just created.
With this setup, when a customer checks out with a mixed cart, Shopify will only apply the custom shipping rate to the products that have shipping restrictions, and the general shipping rate to the other products. This will prevent the shipping rates from doubling in the checkout.
