I have a large number of products in my store that need categories assigning to them to make them compliant within my Google Merchant Centre.
Does anyone know the best and ideally fastest way to achieve this?

You must add conditions when creating collections so products will automatically be assigned to a collection if they reach your conditions settings
My recommendations is to ensure all your products have a product type values, because this value will be pushed to Google Merchant Center. Than using feed rules create a rule for each product type and assign a category: https://support.google.com/merchants/answer/7450276?hl=en-GB
However, plase note, it is not required to add Google Product Categories. But if you see that Google’s auto tagging is wrong, then it is best to self assign it.
Do you know if there’s a method to use tags from Shopify and a feed rule for the google product categories?
You can do that using a different data feed app such as multifeeds Multifeed Google Shopping Feed - Multi currency/language feeds for Google, Facebook, Bing &more | Shopify App Store
