We’ve been using Strip for well over a year and getting invoices for their transaction fees. How does it look with Shopify Payments? Is there a separate invoice?

You can download invoices for Shopify Payments fees directly from your Shopify admin panel. To do this, please follow these steps:
Navigate to Shopify admin.
Select Settings > Payments.
In the Shopify Payments section, click View Payouts.
Click Documents.
In the Tax Documents dialog box, click Download PDF next to the invoice you wish to retrieve.
Invoices are generated on a monthly basis and include the total VAT amount paid on transaction fees for all orders processed during that month. If there are no Shopify Payments transactions in a given month, no invoice will be generated.
