Is anyone seeing differences between Shopify’s Shop app tax amounts and what their accounting software reports?

Since Shopify is now collecting and remitting marketplace facilitator tax for Shop app orders, some merchants have mentioned that the tax amounts shown in Shopify reports do not always match what appears in their accounting software.

In many cases, Shopify deducts the marketplace-collected tax from the payout, which means the deposit amount is lower than the total sales plus tax shown in reports. This can create differences that need to be accounted for when reconciling payouts or reviewing sales tax liability.

I am curious how others are handling these reporting differences. Are you:

• Making manual adjustments during reconciliation?
• Using specific mapping or workflows in QuickBooks or Xero?
• Tracking marketplace-collected tax separately?

I work with several Shopify sellers who are refining their process for this, so I wanted to hear what approaches are working well for you.

Yes, this happens quite often. Shopify’s Shop app shows estimated taxes based on checkout rules, while accounting software usually reports taxes after final adjustments, refunds, or rounding differences. It helps to regularly reconcile both so your filings stay accurate.

Thanks for confirming this. The point about Shopify showing estimated tax at checkout while accounting reflects final adjustments, refunds, and rounding differences is really helpful. Appreciate you sharing that.
