My app user wants to sell a product in a custom bundle only, but not for individual purchases. In addition to customizing the theme (e.g. remove/hide the add-to-cart button), is there any possible way to do so? I want to have an automated solution.

Yes! you can do it using Shopify Bundle app, and it is free and provided by Shopify.
And you can complete individual product from you store (Only will available with bundles).
To do this: find the product (of the bundle item) in your Shopify store’s admin panel.
→ On the right sidebar, find Sales Channels and Apps and click on Manage.
→ Uncheck the Online Store option and click on Done to hide the bundle item on your storefront for sale.
You can use this product within bundle product.
this will create a separate product with bundle.
Now you can check it on front end, only bundle product are showing not the individuals products.
