Hi - how do I split up my variant color swatches into groups such as " new" “core” “last chance” so it’s not just one long row of color swatches on my pdp?

Short simple answer, Shopify allows to create multiple color variant groups from the actual product page backend. Why don’t you do that? It’s easy and the most efficient way to do so.
If you don’t prefer to do that then there are third party variant apps too that will help you do it in bulk (might slow down your website tho).

What would be wrong about adding a new option called “Limited Edition Colors” and specifying those colors you want under that option? This would give you 3 options (“Core Color”, “Size” and “Limited Edition Colors”), but it would do that if you ordered them correctly.
