I wish you would allow us the customer of your service to decide whether or not the sales that are done through Paypal get deposited to our bank or our paypal account. It has caused so many issues internally on how our processes are. It worked before you forced the change, so it makes no sense that you can’t allow the option.
Can you provide more detail? I just checked and we are on Shopify Payments and it allows us to add our own Pay Pal account as an check out option.

To confirm when you enable PayPal through Shopify Payments, this only allows PayPal as a checkout payment method for customers. It does not change how PayPal handles its own payouts.
The key point is: Shopify does not control PayPal funds after the customer pays
PayPal transactions are processed and settled within PayPal’s system
The payout destination (PayPal balance or bank transfer) is managed inside your PayPal Business account settings, not in Shopify
So even though Shopify lets you connect PayPal as a checkout option it does not provide a setting to choose or change where PayPal sales funds are deposited.
If there was a different behavior in the past it would have been due to PayPal account configuration or an older PayPal integration flow not a Shopify controlled feature.

I feel your pain. Currently PayPal and Shopify Payments are two different systems and Shopify is unable to roll PayPal funds into Shopify payouts or split destination accounts. PayPal transactions will consistently settle in your PayPal account.
A working solution is to have PayPal as its own controlled account and temper PayPal auto withdrawals, or dedicate one PayPal account just for store sales so your books and your cash flow don t get in too much of a mess. A number of merchants also standardize on Shopify Payments for a unified payout, and retain PayPal as a secondary checkout option for customer preference.
