For some reason my products with variants on mobile view, the variant image is not align with the next image unless I turn off the option ‘Hide other variant’s media after selecting a variant’. However if I turn this option off, the variant image is aligned with the next image but then I dislike the variant image being apart of the thumbnails. My products with no variants have no problems on the mobile view. There is also no issues on desktop version whether that option is ticked or not.

The reason they are not align is because you provided the image that it is not the same height or size. It fixes the issue when you “‘Hide other variant’s media after selecting a variant’” since the said photo is hidden. I would recommend to make sure your images are in the same sizes to have uniformity.
I think you are confused, the problem arises when that option is selected. When the option is not selected, the images are align.
