In the documentation, it says “you can choose to capture the full payment or a partial payment”. We do not have an option to capture a partial payment manually on our orders. How can we enable for manual payment captures of partial fulfillments?

We run a preorder app full time - STOQ - and I’ve seen this with a few merchants we work with. I think that partial payment capture from Orders is limited by your Shopify plan. It is available only on Advanced & Plus, or it’s Plus only. You should be able to confirm this with Shopify Support. 
For what it’s worth, a preorder app like ours can capture partial payments at checkout. Your customers can pay a certain amount or percentage upfront, and you can easily collect the rest from admin at any time.
Hi @sweetcw , I’ve contacted Shopify Support for you and they said capturing partial payment is available only to the Plus plan.
They’ve suggested using an app as an alternative for your case.
If you’re a new store just starting out and don’t want to use an app yet, you could try capturing payments manually:
Settings > Payments > Payment capture method > Manually (Authorize payment at checkout and capture manually).
Shopify Support says this will allow you to record or collect either a fixed amount or a percentage of the total payment. But I can foresee it’ll will be a lot of admin work and unscalable as you grow your business.
Otherwise, assuming you’re capturing partial payments for all orders (not just preorders), you should look into dedicated split payment/deposit apps.

Hi Jo, I remember I read a Shopify document that using Paypal and Shopify Payment can apply partial payment. So you said it only available for Plus plan is only for manual partial payment or both manually and automatically?

You can capture partial payments that you received offline (such as via bank deposit or cash) directly from the order admin page in Shopify. It will mark the order as partially paid and update the payment due amount on the order to the remaining amount as well.
The app is available to all merchants, not just on the Plus plan.
