Does anyone know of an app or another solution to add a 2pm EST cutoff time to orders and the ability to add a fee if the would like to “RUSH” the processing of the order.

This surely is achievable, you can use a combination of the below apps to create an urgency for the 2 pm EST timelines and add in a surcharge if need be:

For surcharge, you can use apps such as

There may be other apps on the same underlining principle in the app store. Once you browse through them, you will start getting other suggestions.
