QuickBooks and Shopify Sync - SKU update on Shopify

Does anyone have a setup where inventory is managed solely on Shopify while syncing sales data with QuickBooks?

Here’s my current setup:

  1. Inventory is managed on Shopify – I do not sync inventory with QuickBooks because QB does not account for returns or other manual inventory adjustments made on Shopify. Therefore, I chose to disable the inventory sync from QB to Shopify (just from Shopify to QB).
  2. SKUs are assigned based on physical location rather than being fixed to a single product.

Issue:

My December 2024 sales report in QuickBooks is showing negative revenue due to the following:

  • I physically moved products to different SKUs, and these updates took a few weeks to reflect in QuickBooks.
  • The cost of goods sold (COGS) in QuickBooks is still tied to the previous SKU, causing discrepancies in the sales report.

Question:

How can I adjust my sales report in QuickBooks to reflect the correct inventory costs after these SKU updates? Is there a recommended approach to reconciling these changes between Shopify and QuickBooks?

We are facing a problem with our Shopify x QBO connector and it seems like you also had some trouble with it.

Currently we use Quickbooks as the Source of Truth for our inventory, which often messes things up and overwrites the values into the wrong ones (this week we had a product with -17 as quantity and we don’t know how this happened).

So now I’m on a quest to replace this terrible connector app and use Shopify for our inventory - leaving Quickbooks solely for accounting purposes.

Could you explain your new workflow?

For example:

  1. When you enter the PO in Shopify, how do you sync it to QBO?
  2. When you sell products, how do you make QBO aware about the sale?

etc…
